So greenhorn, there are two different types of customiser, purist (for boring people ), which means you don't customise your peices, and just swap helmets and arms, and a modder (the cool guys), who customise their peices.
So are you going to be a purist or a modder?

Aki-kundu is right it's nice have some special minifigs. Shop away. I have 3 Bith that I'm working on from FC. We just like giving people a hard time. Not rude, just a hard time.

Because one of the challanges of building is using what you've got. Plus, if your not a good modder, it looks like crap.

Perfect summary Zeph! I say if you can do it purist, do it! If you can't, mod it carefully, and get a good result, otherwise you could wind up with a ruined otherwise perfect piece/fig.

A small note about decals: I prefer to use stickers, just because they are cheaper and can be peeled off afterwards. If you ever want to remove the decals, you have a problem. Stickers might be a bit more hard to use, and especially when you have to design some of yourself. I usually do this by hand. But ofcourse, I have about 2 years of papermodelling experience.
I also make my own clothes, I must say MMCB's are much better quality, but not affordable by me because I'm an European. I can't make my own guns, though.
As you can see you can save up alot by making yourself, but you need to buy for extra good quality.
Look at my minifigs here to get a good view what can be possile the stickers - on clones.

I use paint partially because I don't have to pay for expensive decals, and I can always fix errors. How much money are you spending starting this up? I remember starting with 2 battlepacks.

Any chance you could print them on a laser printer? That would sell better, IMO.
